Yuo can compile flac from source and install into /usr/local (I think this is the default). You can then rename flac and metaflac in /usr/bin to flac_1.1.4 and metaflac_1.1.4 and put symlinks to /usr/local/bin/flac and /usr/local/bin/metaflac in /usr/bin This way all applications that rely on the flac libraries can still access the the old version. Everything else that calls the flac or metaflac executables uses the new version.
