You can start by selecting all tracks in your iTunes library and
converting them to AIFF. Your base tags will be preserved and you can
then throw a FLAC command line option at them to do the rest.

When done, delete all the AIFF and ALAC files.

Of course, you won't be able to use iTunes any more.
