Adding a small information (I have the same setup): When you're familiarized with dbPoweramp, you can download the Multi-Encoder dbPoweramp plugin, and configure it to automatically encode two (or more) different formats during the initial ripping stage.
I use it this way because I have three libraries: - The SqueezeCenter main library (FLAC) - The large iPod library (for 80-160Go iPods) with 320 MP3s - The small iPod library (for wife & children: 4,8 & 16Mo iPods) with 128VBR AAC/MP3 So I rip once into simultaneously three libraries.
