Next time I rip a multi-disk compilation album, I'll see if I can recreate your problem.
What program are you using to enter ITUNESCOMPILATION tags? You could try using iTunes to set the compilation flag, and then see what has been stored in the tags, or set ITUNESCOMPILATION and then open the file in iTunes to see if it has Compilation=Yes.
