I'm guessing that you have disk 1 and disk 2 songs ripped into separate source folders. I believe the SqueezeCenter scanner will assume they are separate albums although they have the same name, because of the "Greatest Hits" issue.
I suspect you need to set a custom COMPILATION=1 tag, or alternatively move all songs into one folder (I name mine "<disk> - <trackno> - <title>"). If you are using id3 tags, there is no standard compilation tag, and thus you might not find it in your tagging app. iTunes defines a custom compilation tag called "ITUNESCOMPILATION".
