You have 2 choices if you want to play those back through your SB: 1. Downmix to 2-channel 24/96 or 24/48 WAV. Convert to FLAC. 2. Encode 5.1 WAV source to AC3 or DTS, wrap it in a WAV, and convert to FLAC. Some of those tools can encode right to AC3 WAV. This is lossy so you'll be losing a lot of quality going this route.
If your DVD-Audio discs contain stereo mixes you might want to use those instead.
