I don't use CUE sheets, so I couldn't say.  Like you say, test and see
what happens.  People have their libraries organized in all different
ways, and no doubt some of them cause headaches for library scanning. 
If you do run into problems, look into the settings page at Settings >
Advanced > File Types and try entering the 'cue' extension into either
Disabled Audio File Extensions and/or Disabled Playlist File Extensions.
