I handle it by having separate folders for my main (mainly lossless)
files and the mirrored lossy files.  I point SBS to the main folder,
also point foobar and wmp there, and they don't register the lossy
files.  I use the lossy folder as the source for syncing with my
portable devices (which means I don't use wmp for syncing, have to do a
bit of a dance).

On reflection, I could easily point my on-computer players (seldom
used) to the lossy folder, and use them for syncing my portable
devices.  The lower quality would hardly matter through my cheap
computer speakers. Hmm.  That's a plan!
