May it be you encoded these files with some strange setting for flac? Something like no md5 or seektable alike? When you are lucky they aren´t broken but standard flac just spits out a warning with them. So decoding to wav first and then encoding to flac again should work. I don´t know what flac does if you directly want to re-decode, like you name it. You may also try foobar to decode first.
