There have been various reports of channel reversal issues (search on the forums and you'll find them). I believe at least one of them was traced back to a specific optical drive that reversed the channels. Before you attempt fixing them, it may be a good idea to listen to reversed tracks directly on the computer, eg, using headphones. That will confirm that it's the rip and not something else.
Unfortunately, if that confirms that it's in the rip, I don't know of a software solution for you.
