If your library option is set to 'treat multi-disc sets as a single
album' and you compute album gain for each CD then you're going to only
end up with one of the CD's ReplayGain album gain values stored in the
database.

I end up doing this because I store each disc in a separate folder and
I have a script that computes album gain for each folder. Looking at
the RG album gain figures for The Wall, disc 1 is -0.3dB and disc 2 is
+2.26dB. The first value is the one that's stored in the LMS database
for the album, so you're right that it would be better to compute album
gain across both discs.

Yes, the latter is what happens. The database doesn't store album gain
for each individual track; it stores it only for the album, so it picks
one. That means that when you play the album using either the 'album
gain' or 'smart gain' player setting, the track gain from just one of
the tracks will be applied to all of the others. The only way I can
think of to get around this is use track gain when playing one of these
albums.
