Perhaps rubyRipper is where the issue lies - it could be that it's tagging doesn't fully comply re how it writes tags - never used it so can't comment. On a positive note at least you know how to fix the issue for existing albums and you can just run newly ripped albums through puddletag's masstagger using musicbrainz and/or discogs as sources.
