Any decent FLAC player will be able to handle individual FLAC files
properly, with the right gap (or lack of gap).

Not too familiar with MacOSX software, but XLD does seem to emphasize
ripping speed (not always a good thing). Some of the ripping tools (such
as those based on CDparanoia) rip blocks multiple times and compare the
blocks, and then check the complete result by consulting an online
database for correct checksums.

Sure - I would find having to manage separate cue files an
inconvenience, as I prefer the files to be self-contained, but that is
just my personal preference.
