I wound up writing an enormous script to handle my particular corner case, but it's essentially just copying everything over then recursing through recompression and deleting the uncompressed version. I also found it tricky to handle the tags if you don't do it one step, you wind up writing them out to a temp file then importing them again at the end. I've never been obsessive enough to consider how to handle splitting a file based on a cue file...
