Ok, i have finally read your proposal, and it seems quite good to me. Just a couple of comments:
As an inspiration for the javescript-sage communication, you can take a look at the graph editor code. Also take a look at the work of Jason Grout on pythreejs. As of the data structure to interchange with the backend, i think the best option would be to use the 3d coordinates of the vertices of the piecewise linear aproximation of the link. Consider that, in "real life" (i.e. biochemistry, numerical simulations, etc...) knots appear in that form. Also, it would be nice if the editor ould serve not just to manipulate an exisiting knot/link, but also to quickly create one (a la plink).
