Comparing the previously succesful libR.so (with Sage's ATLAS) and the new
one (with system-wide ATLAS), the former is using:

libreadline.so.6 =>
/home/jpflori/build/sage.git/local/lib/libreadline.so.6

whereas the latter is using

libreadline.so.5 => /lib/libreadline.so.5 (0x00007f9a46b59000)
