OK, I've traced the path issue with Jmol not launching from the command
line. There is an error in the path in the .jmol file created by SAGE.
Does anybody remember where in the code this is generated for the command
line (not notebook)? The issue is that extra /'s are put into the path.
(eg. ~/.sage//temp/..." instead of ~/.sage/temp/...". If I can find where
this is done in the code I can fix it.
