No, it's the other way around. If installed as I described, the sine() is
played when the playlist becomes unavailable. So the load does not seem to
be responsible of an emptying of the playlist's queue of ready files.
Did you try/succeed at reproducing the problem not in production but on a
simple test script such as the one that I shown? I guess it's tricky if
it's load-related. Also, try to note between which files it occurs and
only use those files in your test.
A tip to listen at a stream and store a backup of what you're hearing:

(In fact, what is stored is better than what you hear: for me, the ALSA
output has clicks if the machine is loaded, but the vorbis file is clean.)
