I think the reason is that the Gemplus application loader derivates the on-card keys for authenticating and downloading code from the keys you specify in their off-card environment. In case of the IBM card, this additional key-derivation leads to an invalid key presented to the card by the GemPlus off-card environment. I do not know whether GemPlus officially publishes the key-derivation scheme they use in their application loader.
