I also can not reproduce with 0.12.0-0ubuntu1.
When I run tomboy --debug --search &> tomboy-debug.txt from the command
line Tomboy starts as expected (with search window open, and panel
icon). When I close the search window Tomboy is still running in the
panel (correctly).

I can confirm having had this bug very recently. This is only an issue
with Tomboy 0.12.0-0ubuntu1 where closing the "search all notes" window
closes the entire program instead of keeping the applet in the
notification area alive for quick access. This is not reproduceable
