Lee, good question. Well, at first I didn't see *any* notification after a 
Search and Replace, but then I figured that I had tried the expert pref 
setting that Tom Robinson mentions in this thread (which didn't seem to 
make a difference). Setting the bool in the expert pref command to YES 
indeed made the little alert at the top of the document reappear. This is 
pretty much what I'd like to see (and you too probably), so: stay off the 
expert pref setting and just shut the notifications down in the System 
Preferences.

I have to agree here, this was a *really* bad decision UI-wise. 
Notification Center is IMO for a very different type of notification and it 
annoys the hell out of me that I see notifications pop up after each Find 
and Replace operation. I see i this thread that there's a expert-pref 
setting for this, but I can't get that to work: still those annoying 
Notification Center popups. 

As the 10.5 release notes state:

When running on 10.8 and later, BBEdit now uses the system-provided 
 Notification Center for completion of certain operations, unless Growl is 
 installed and running, in which case it will use Growl as before.


I'm not sure when to expect Notification Center popups, even if the 
expert-pref supress would work, and I really wonder if Notification Center 
would be the right channel for those notifications.

But maybe it's just me having to accept the fact that more and more apps 
start spitting out garbage through Notification Center.

I'm not in front of a Mac running Mt Lion, so bear with me.  In Notification 
Center preferences find BBEdit and select None (to the left of Banner).  
That should stop it.

This is probably the expert preference you're looking for.  From the command 
line, issue:

defaults write com.barebones.bbedit ReportReplaceAllResults -bool NO

 When performing a single-file Replace All operation, BBEdit will show a 
 confirmation sheet showing the number of replacements performed. If you would 
 prefer not to see this confirmation, you can suppress it:

See the built-in help for more expert preferences.
