Harbor Freight sells a jig that describes what 
Dale just said.  I think it is under $10, made of metal.

Just get a piece of angle either plastic or metal and lay it along the pipe
then mark a line along the pipe using either a scriber or pencil it depends
if you have any sight.
You can find a scriber stuck into your combination square.
After drilling the top holes use the scribed line then with a centre square
mark a line on the opposite side of the pipe and run a line along that side.
If you just drill straight through the first time you might not have the
pipe centred exactly and you will find it is out somewhat.
I drilled a piece of pipe the other day when I was making a jig and found I
had to start again because the holes were out so do it correctly the first
time and it will turn out spot on.
This will give you holes in line.

Tom, the wood would be cheaper but this jig 
provides a wider groove for the piece to be 
drilled and also allows for more accurate centering of bits, I believe.

Lenny, what brand is your table saw?

I got a new Craftsman, ten inch, table saw for Christmas and it had a holder
under the right side of the table.  The reason I mention this is because I
didn't know it was there until a friend saw it and told me.  It wasn't
mentioned at all, in the directions.

Well, this is what came to my mind.
Cut 3 pieces of lumber the same length as your pipe.
The width of 2 of the pieces need to be the same as the diameter of the
pipe, and for 1 and 1/2 pvc it should be 1 and 7/8
The 3rd piece will need to be the width of the pipe, 1 and 7/8, plus the
width of your 2 other piece.  So if your using 3/4 stock, the width of the
3rd piece would be 3 and 3/8.
With your 3rd piece, make a shallow groove down the center of it, a blade
width wide, and about 1/8 inch deep or so.
Fasten the 3 pieces together, so your basically making a long 3 sided box
that your pipe should fit into.
If the pipe is a good fit, that little groove made in the 3rd piece should
be right in the center of the pipe.  Just line your drill up with the
groove, and how ever far in you need it, and drill.  After the first hole,
slide a bolt through the guide, and the pipe to hold the pipe in place for
your next hole.

You could also do it with 2 pieces of wood, making a V shape to fit over the
pipe.  And using the point of the upside down v to center your drill bit.

If you can put the PVC in a vice on a drill press, then you can make it 
perpendicular to the bit by having the bit just brush over the PVC at 
either end.  I mean, put the PVC in a vice, move one end of the PVC back 
and forth under the bit, lowering the bit until it just touches the PVC 
at its highest point.  Set the stop there.

Then turn the vice around and make sure the bit just touches the PVC at 
that end as well at the same stop.

Now the PVC is perpendicular to the bit.  As long as you drill at the 
point just where the bit touches the PVC, the two holes should be in line. 
As long as the vice holds the PVC from rolling during the drilling 
operation.

Hi Lenny
Just get a piece of angle either plastic or metal and lay it along the pipe
then mark a line along the pipe using either a scriber or pencil it depends
if you have any sight.
You can find a scriber stuck into your combination square.
After drilling the top holes use the scribed line then with a centre square
mark a line on the opposite side of the pipe and run a line along that side.
If you just drill straight through the first time you might not have the
pipe centred exactly and you will find it is out somewhat.
I drilled a piece of pipe the other day when I was making a jig and found I
had to start again because the holes were out so do it correctly the first
time and it will turn out spot on. 
This will give you holes in line.

Hi Ray, first I only have a little light perception. The holes do not have 
to go all the way through. but they must be in  alignment.
I have one other idea when I get to the hardware store. If I get two inside 
corner brackets. Mount them on the magnet bolts. Then set the pip on the 
brackets and drill holes through the bracket Then drop a small bolt through 
the pipe and bracket.

I have a vice that works for this.  To make your own, I'd take 2 pieces of 
wood and form a V with them.  You can run 1 edge of each piece through the 
table saw at 45 degrees and glue them up.  Then make a pair of feet for each 
end of the jig.

When you have that ready, line the center of the V up with the drill bit. 
Make the first hole and turn the pipe end for end and make the second hole.

Do you have a drill press?

If so, cut a slot, possibly just a single saw kerf in a stick, put the stick on 
the press table so that the drill bit centers on it then lay the pipe on the 
stick feeling it lay in the kerf. That will center it on the bit.

Ok, that is the easiest suggestion yet. Thinking a little more I have a 1/4 
inch bit in my router table. The 1/4 inch groove will hold the pipe better 
and will be very easy to center the 1/4 inch drill bit.
