[ECOLOG-L] Labelling and sample id

Folks
I have a problem and am sure that it is something that many of you will also 
face.
I'm part of a large multidisciplinary project where we will use the same 
protocol to sample fish, inverts, physiochemistry, contaminants etc from a 
range of locations over time. 
Each individual sample (e.g. a fish) will then provide a wide range of 
different tissues for a range of analyses (genetics, stomach contents, scales, 
otoliths, parasites, blood/liver/muscle/eye lens for stable isotopes/metals/etc)

Traditionally, I've used a code that includes project, site, date, species, 
individual, sample type, but this is getting ridiculous, especially when 
writing on 1.5 ml Eppendorf tubes in the cold early hours.
I'd love to go down the barcode route, but think it might be overkill.
Does anyone have a neat solution to this problem? How do you folks get max info 
into a min code that allows a tube's contents to be understood a year down the 
line without too much problem?

[ECOLOG-L] Isoecol 2018 - Abstract submission and registration

Just an update on IsoEcol 2018 
(www.isoecol.com/2018<http://www.isoecol.com/2018>) aka 11th International 
Conference on the Applications of Stable Isotope Techniques to Ecological 
Studies (IsoEcol 2018). The first IsoEcol to be held in South America, the 
conference will take place between 30 July and 3 August 2018 at the Universidad 
Andrés Bello, Viña del Mar, Chile.

Abstracts are flying in, but in the last days we have received many, many 
requests for extensions to the abstract submission deadline (originally 1 
March).
We understand the pain involved in getting a great abstract together, so after 
discussion, have decided to extend the submission deadline until midnight 
(Chilean summer time) 15 March 2015.

In other news, we will soon have details online regarding specialist isotope 
workshops that will be held in the weekends before and after the main meeting.
To date we have one confirmed (Simulation modelling in isotope ecology, kindly 
led by Clive Trueman), and will have details of others (invasion ecology, human 
ecology, Bayesian modelling in R and use of SIA in Forensics) in the next days.

If you are an isotope ecologist or are using stable isotopes in an associated 
field (oceanography, environmental science, archaeology etc) then this is the 
meeting for you!

I know that there many on the list that use stable isotope analysis in their 
work (or who are supervising students and postdocs doing so). 

I'd like to bring your attention to the upcoming 11th International Conference 
on the Applications of Stable Isotope Techniques to Ecological Studies, AKA 
IsoEcol 2018. 
Like previous IsoEcol meetings, IsoEcol 2018 will bring together an exciting 
global mix of researchers at different career stages from universities, 
industry and government with common interests in the development and 
application of stable isotope techniques to the ecological sciences. 

The meeting will be held between 30 July and 3 August 2018 in lovely Viña del 
Mar in Central Chile. Located on the Pacific coast, a few hours from Santiago 
(and its international airport), Viña has much to offer the traveller with lots 
of accommodation, great views, food, drink and entertainment. The meeting 
itself will be held in the Universidad Andrés Bello in its modern Viña del Mar 
campus.

Stable Isotope Ecology, a short course taking place from April 14-21, 2018 in 
Siracusa, Sicily…

[ECOLOG-L] Hurricanes, floods and fracking waters

know of any reports/studies etc detailing the impacts of the hurricanes on 
fracking impacts, e.g. overflow of pits/tanks holding produced waters, drilling 
fluids etc?

[ECOLOG-L] Question about requirements for PhD theses at your institution.

Following  discussion I've been having with colleagues and over twitter 
(https://twitter.com/chris_harrod/status/811191834433163264), I'd like to ask 
the list membership a question.

What are the official requirements regarding any published (or submitted) 
scientific papers included in a PhD thesis at your institution?

Is it a strict 1st author paper rule? e.g. all papers included in the thesis 
have to be 1st author papers?

Is there some flexibility, e.g. at least 2 1st author papers, but other 
multi-author papers permitted if contribution is explained?

Or total flexibility, e.g. no official requirement, but 1st author papers 
expected, at least by examination committee/ external examiner?


Any comments much appreciated, especially if you can let me know which country 
and uni/institute you are from.

[ECOLOG-L] PhD - Genetic basis of adaptive evolution and incipient speciation at QMUL (UK) & MPIEB (Germany)

Title: Genetic basis of adaptive evolution and incipient speciation

This project aims to investigate the role of genomic architecture in species’ 
adaptive evolution and incipient speciation. To this end, we will focus on the 
ecological model organism, the three-spined stickleback. This fish has 
repeatedly invaded the freshwater system since the last glaciation and evolved 
into distinct ecotypes. Using a large number of genomes and transcriptomes 
readily available, we will investigate rates of evolution, the role of 
alternative splicing and copy number variation in species' adaptive evolution 
and incipient speciation.

This PhD will be performed in collaboration between the Max Planck Institute 
for Evolutionary Biology (Ploen, Germany, supervisor Prof. Manfred 
Milinski) and Queen Mary 
University of London (QMUL, London, Uk, supervisor Dr. Christophe Eizaguirre). 
The student will be based on the Mile End Campus of QMUL and several long 
visits to Ploen are anticipated.

The studentship is restricted to UK and EU citizens and will cover tuition fees 
as well as provide an annual tax-free maintenance allowance for 3 years at 
Research Councils UK rates (£16,057 in 2015-16).

Skills required:
- Motivation
- Strong background in evolutionary biology and eagerness to learn 
bioinformatics.
- or bioinformatic background and eagerness to learn evolutionary biology.

To apply, students should have received a MSc in a relevant field (i.e. 
evolutionary biology, bioinformatics). We will also consider students who are 
about to finish their MSc. Both organizations seek to increase the number of 
women in those areas where they are underrepresented and therefore explicitly

[ECOLOG-L] Possibly silly question about calculating Levins' B from frequency of occurrence diet data

Dear all

I’m a fish ecologist and regularly rummage through fish guts to get a feel for 
what they are eating and to describe their niche width etc. Generally we 
estimate contents by relative volume and then calculate the standardised 
Levins’ index (B’).

I’ve expanded my horizons and have started reading some papers on estimating 
mammal diets from scats and generally they are not so different from what we do 
in the fishy world. I read a paper on African carnivorous mammals where they 
reported diet information as frequency of occurrence (i.e. the percentage of 
individuals where that resource was found in their scats) and they then 
calculated Levins’ B from it. For the life of me I can’t work out how you could 
do this as the sum of the frequency of occurrences for all the different diet 
types can sum to more than 100%.

The paper in question is Klare et al (2011) Mammal Review, 41, 294-312.
I’ve emailed the corresponding author, but it’s Easter and I imagine they have 
better things to do then check email.

So – if there is anyone out there who has a thought on whether it is possible 
to calculate Levins’ niche breadth index from frequency of occurrence data, I’d 
appreciate any pointers.

analytical research capacity. The researcher will collaborate on: technical 
measure experimental design, data analysis and tools for the development of 
economic indicators for the Irish fishing fleet. The project will focus 
specifically on the development of economic indicators for the national fleet, 
and in a manner that facilitates transfer of skill and expertise to BIM staff.

Key Responsibilities:

- Development of gear technology experimental design (30% of project).

- Development of tools to assist with the development of economic indicators 
for the Irish fishing fleet (30%).

- Provide training to other team members as required (20%).

- Co-author reports and publications on findings in collaboration with the 
project team (20%).

- Weekly meetings with project team.

- Conduct analyses and technical tasks as assigned.

- Prepare and deliver project progress presentations.



Minimum Requirements:

- A PhD in the areas of quantitative ecology, biostatistics/statistics, or 
bioeconomics.

- Qualifications in a combination of environmental/biological/econometric and 
statistical/computational topics.

- In-depth experience with statistical programming projects, particularly 
experience of coding in the R statistical language.

- Demonstrated ability to apply analytical tools to a range of 
biological/economic research questions.





- Strong written, verbal and inter-personal communication skills, demonstrating 
the ability to communicate statistical/numerical concepts and to work 
effectively in collaborative multidisciplinary teams.

- Good initiative, flexibility and good organisational skills

- A strong publication record.



Desirable Requirements:

- Knowledge of the experimental design of fishing gear technology trials and 
how these contribute to the economic performance of fleets.

- Teaching experience at tertiary level.

- Salary: €33,975 - €36,003 (The successful candidate will start on the 1st

Project Title: Scope, fate, risks and impacts of micro-plastic pollution in 
Irish freshwater systems.

Description:

This one year study will inform the development and implementation of policy 
through improved understanding of the environmental fate and risk posed by 
micro-plastics in Irish freshwater systems. Identification of potential sources 
and characteristics of micro-plastics in freshwater systems; together with an 
assessment of exposure, evaluation of biological effects and interactions with 
pollutants is needed to inform societal, regulatory and political discussions 
at national and European levels. Through characterisation of the scope, fate, 
and impact of micro-plastics in Irish lakes and rivers this project will 
facilitate development of policies and strategies that address risks posed by 
this emerging pollutant.

The candidate will join a dynamic research team at GMIT’s Marine and Freshwater 
Research Centre (MFRC). The MFRC works to achieve two over-arching and 
complementary outcomes:

1. Contribution to marine and freshwater conservation, management and advisory 
processes through analytical products, applications and reports; and,

2. Publication in the primary literature to ensure state of the art standards.

This dual approach ensures the quality of the deliverables and highlights the 
excellent work conducted in Ireland to an international audience, whilst also 
serving national needs. As a specialised research centre the MFRC places 
particular emphasis on its key research areas through informing policy, 
industry engagement and academic output with more than 190 international peer 
reviewed publications in the last 5 years.



Requirements/Background:

A PhD in one or more of the following: freshwater pollution, micro-plastics, 
research to inform relevant policy; with specific experience in hydrology. The 
successful candidate will also have demonstrated proficiency in stakeholder 
engagement and communication; project conceptualisation, implementation and 
reporting; and demonstrated ability to work as part of a dynamic team.

The programme extends across a series of research areas, but in terms of things 
of interest to the subscribers of this list include the ecology of fish and 
other marine taxa, ecotoxicology, microbial ecology, evolutionary ecology, 
oceanography, parasitology, fisheries, and aquaculture. The language of the PhD 
programme is Spanish, but some labs (e.g. mine) use English and most potential 
supervisors speak and publish in English.

Why come to Antofagasta? It's sunny every day, we are located adjacent to one 
of the biggest upwelling centres in the World, the Ocean is less than 200 m 
from the office/lab and if you look to the East, you have the Atacama desert.

[ECOLOG-L] Terminology: benthic-pelagic coupling _or_ pelagic-benthic coupling?

I'm writing a grant application and have a question regarding terminology.

I'm interested in characterising subsidies from marine pelagic to benthic 
habitats. According to my (possibly warped) thinking, the phrase 
pelagic-benthic coupling makes more sense than the reverse (benthic-pelagic 
coupling) as it includes an indication of the direction of flow. However, the 
majority of the literature seems to use benthic-pelagic coupling.

Am I missing something and about to commit grant seppuku by using the 
pelagic-benthic version when it should be benthic-pelagic?

It's not just a US issue - we have seen similar pressures to reduce the field 
component in degrees in the UK and across Europe. 
It's worth reading the piece by Robert Arlinghaus  (pages 212-215) in the May 
issue of Fisheries http://fisheries.org/docs/wp/UFSH395_final_web.pdf (PDF), 
where he makes the point that the academic status of those doing dirty/field 
stuff is less than that of their peers doing 'clean' lab work.

At the Midwest Fish and Wildlife Conference in Kansas City this past January, I 
noted the absence of many University graduate students that once represented 
the cutting edge of natural resource research.  The programs that have nearly 
all but vanished are from large research institutions that followed the path 
Mike described below.  In fact, one major university in my area has fisheries 
students - yes, fisheries students, that graduate with both B.S. and M.S 
degrees that have never once set a net, measured a fish, or run a boat.  It is 
very shocking to potential employers when these trained fresh employees are 
put in the field and are basically helpless.  The good students are securing 
those experiences through summer internships, etc... but many are not.

The programs that were prominent at the Midwest, those that are not only 
surviving by thriving, are mostly small to mid-sized academic units that 
continue to have a strong foundation in field labs, field research, and applied 
sciences.  I was told that during a past North-Central Division Presidents 
Luncheon for the American Fisheries Society, that our incoming President even 
made note of the changes she has seen in the prominent programs.  Those large 
programs are no longer leading the way in field biology/ecology, and she called 
out specific smaller programs that were truly represented at the conference.  
Even here, however, where we can show success of our field/applied sciences 
graduates, there is constant pressure to move faculty lines to other programs.  
I, along with a few other faculty, are doing everything we can to not only 
maintain, but grow our field and applied sciences program.  It is a tough 
battle, though, because we are one of those biology departments and field 
faculty positions are almost always prioritized very low.  For example, we have 
a solid foundation of plant, wetland, environmental science, and ecology-based 
courses, and we are in one of the richest crop-producing areas of the world, 
but yet we do not have a soil scientist within the faculty, and our colleagues 
do not make this expertise a high priority - when it is needed so badly.

Kudos to all that brought this issue up and have commented.

Thanks for bringing this topic up Dr. Inouye.

You know what they saySpecialists learn more and more about less and less 
until someday they will know everything about nothing.

It's even happening at the High School level. I was once given carte blanche to 
to re-design an ailing advanced Biology program at a high school. Was heavily 
criticized for choosing Ecology and some of the classic discoveries in Biology 
as the theme of the class. Parents were the biggest critics. They just didn't 
see how the content of my course was going to get their children in medical 
school. They got over it and it was a good decision. I tried to use 
Biochemistry and Genetics without losing focus on the bigger picture. It was a 
fairly large, rural high school and I was quite surprised every spring when I 
would put a small bowl of tadpoles on my desk

A one year post-doc position is available in a research project “Invasion of 
new fish species in Arctic lakes – impacts on ecosystem functioning and 
services” funded by Academy of Finland. This project will quantify impacts of 
new species on ecosystem functioning and services in arctic lakes. Here, the 
main objectives in ecosystem functioning are related in changes food web 
structure and energy flows, whereas services part focus on local fish catch 
species and tissue composition.  Field work of the project will be conducted in 
northern Lapland, whereas the actual position is at Department of Environmental 
Sciences, University of Helsinki.

The successful post-doc candidate should have strong motivation on science with 
skills to accomplish all parts of research ranging from field work to 
publication in respective scientific journals. The suitable candidate should 
have PhD degree for example in biological or environmental sciences in aquatic 
or fish related topics. Expected skills include basic fish biological methods, 
stable isotope analysis, fatty acid analysis, mercury analysis and food web 
metrics. Candidate should be open minded individual capable to work both within 
a team as well as independent scientist.

Position is for one year starting on the first of July (negotiable) and salary 
range is 3000-3400 euros/month depending on the candidate experience level.

I'm one of the moderators on a mailing list (Fish-Sci) that is very similar to 
Ecolog-L, but one that focuses on fish biology/fisheries science. 

FISH-SCI provides an international forum for the discussion of scientific 
ideas and events pertaining to fish and fisheries. We define fishery science to 
include relevant aspects of biology, oceanography, ecology, limnology, 
economics, sociology, mathematics and any other scientific disciplines 
contributing to current understanding of fish, shellfish and their fisheries. 
The list is open to scientists and those interested in scientific problems and 
issues pertaining to fish and fisheries.

As such, there are a whole heap of positions and things of interest posted here 
on Ecolog-L that are of interest to the Fish-Sci list, and I tend to forward 
them on. However, after a chat with David Inouye, he suggested that I might

[ECOLOG-L] UK PhD on jellyfish trophic ecology (including interactions with fish)

We have a 4 year PhD position going for suitably qualified students on the 
trophic ecology of jellyfish and their interactions with fish as part of the 
London NERC Doctoral Training Programme.

Co supervised by myself, Jon Houghton (Queen's University, Belfast), and Jon 
Grey, the project aims to improve our understanding of the ecological role of 
jellyfish in marine ecosystems in the Northern and Southern Hemispheres.

Background: Jellyfish are increasingly seen as negative components of marine 
ecosystems, but relatively little is known about them, e.g. their trophic 
ecology. For instance, they are often considered as a single functional group 
feeding on the same prey throughout their life history, a view which has 
recently been challenged. Consequently, seasonal or ontogenetic shifts in diet, 
intra-specific differences in prey types or intra-guild predation is currently 
typically ignored or downplayed, e.g. in ecosystem and fishery models. Using 
stable isotope and gut content analysis, the proposed study will examine and 
contrast the trophic ecology of jellyfish communities from Britain and Northern 
Chile and examine their interactions with sympatric fish communities. 
Furthermore, this information will inform marine biologists, modellers and 
policy makers allowing them to improve fishery and ecosystem models.
