I put this question to a bunch of my colleagues and friends and will 
undoubtedly have a nice long answer for you shortly.
Off the top of my head, though, I came up with a few:

You should also check Jeanine Basinger's book The WWII Combat Film and 
Thomas Doherty's Projections of War, both very smart books that touch on 
the subject.

As I recall, there's an interesting although brief sequence of  
soldiers participating in a post-battle mass in Apocalypse Now.  I  
believe it happens after one of the two battles featuring Robert  
Duvall's character.

I remember it being pretty loaded visually, with a lamb (or maybe a  
calf? ) being hoisted into the air by a helicopter in the background.

Might be worth a look...

I think the movie BATAAN has a scene with Robert Walker praying right before 
he's killed...but I can't remember if he's actually praying or if it's just a 
prayer-like moment. Also SEVENTH HEAVEN with Jimmy Stewart right before he 
loses his sight.

Actually I think there are several prayer scenes in BATAAN - one is by a 
Spanish soldier as I recall.

There's a prayer scene in the movie BATTLEGROUND, about a group of 
soldiers defending the city of Bastogne. A priest leads a quick battlefield 
prayer session. When the artlillery starts going off, he coments on how they 
are 'hitting the bass notes.
