I have seen proteins refined as 'the same', modeled to an averaged map etc only to have one of them with much higher Bj because most likely they are NOT the same so watch out by treating them as 'the same' you are losing the very valuable information that you might be looking for Ewa

Let us not forget about the very fact that X-ray is an ionizing radiation and a potent creator of radicals! Please see these references - seeing a crystal that was purple in the middle (0.3mm radius of beam) and perfectly yellow at edges (crystal was 0.5mm long) was an eye opening experience.

Have you done both experiments at the same temperature? If cryo - have you used the same cryoprotectant? same ionic strength? Did mutations cause changes in the surface charge distribution/hydrophobic/hydrophilic/ pi...pi interactions - if yes how it can effect quaternary structure of native.
