Hi Matthias, you can switch to multi-layer transparency: PyMOL set transparency_mode, 1 This works for ray-tracing. In real-time (OpenGL) rendering, it currently depends on which object was enabled first. So try to toggle the back object off and on in the object menu panel. Cheers, Thomas
