please let me bring to your attention a PostDoc and PhD candidate position
at Marta Carroni’s cryoEM facility at the Scilife lab in Stockholm:

 

I am excited to announce that I am looking for a highly self-motivated
postdoctoral scientist and an enthusiastic PhD candidate to join my
newly-born research group at SciLifeLab in the Department of Biochemistry
and Biophysics (DBB) at Stockholm University (Sweden). The positions will be
funded by the Knut and Alice Wallenberg Foundation and DBB-Stockholm
University for a period of 5 years for the postdoctoral position and 4 years
for the PhD position. The team will together investigate the regulation of
AAA+ chaperones both in bacteria and in humans primarily using cryo-EM as a
tool, complemented with biochemistry and fluorescence imaging. 

The postdoctoral candidate should ideally come equipped with sound
experience in protein purification and protein structure determination using
single particle cryo-EM. Additional experience in cryo-electron tomography
and sub-tomogram averaging or knowledge in x-ray crystallography, NMR
spectroscopy and model building or prediction is a plus. 

The PhD student should have a background in Biology, Biochemistry,
Biophysics or similar, and be curious and interested to learn! Do you have a
background in another STEM field but are motivated to learn to use cryo-EM
as a tool to explore protein complexes? Still get in touch with me.

The team will work closely with members of the Cryo-EM Facility at
SciLifeLab ( 
https://www.scilifelab.se/units/cryo-em/, Stockholm, Sweden) and will have
access to two Titan Krios (equipped with Gatan Bioquantum-K3 cameras and
CetaD for electron diffraction), one Talos Arctica (Falcon 3 and K2) and a
powerful GPU computer cluster. 

SciLifeLab offers access to a number of other facilities such as
super-resolution fluorescence microscopy, compound screening, NMR and
structural mass spectrometry offering numerous possibilities to learn,
explore cutting edge techniques, and to collaborate with different experts.

Abstract:

Small-angle and wide-angle X-ray scattering in solution (SAXS, WAXS, SWAXS) is 
an increasingly accurate method for obtaining structural information on 
biomolecules and soft-matter complexes in solution. However, the interpretation 
of the solution scattering data by computational methods is complicated by (i) 
the low information content of the data and (ii) by scattering contributions 
from the hydration layer and excluded solvent, leading to a significant risk of 
over interpretation upon fitting structural models against SWAXS data.To 
overcome such problems, we have developed methods for interpreting SWAXS data 
with all-atom explicit-solvent molecular dynamics (MD) simulations. In this 
talk we show how  MD simulations aid the interpretation of SWAXS data in 
multiple manners: The physical information in atomistic force fields 
complements the low information SWAXS data; explicit-solvent MD is used to 
predict solvent scattering contributions, and the MD-related sampling methods 
may guide the structure refinement against SWAXS data.

Dear Oliver,

Thank you for your message and apologies for the issues you have been 
encountering. As you mention, we are aware of issues with the deposition server 
at PDBe. Unfortunately, the solution is not clear-cut as the issues are 
sporadic and are affected by multiple different processes and infrastructure.

We are working hard with the EBI Systems team to try and resolve the issues and 
once again offer our apologies for the inconvenience.

We will be contacting you off-line to see if we can address the immediate issue.

we have been experiencing severe issues with OneDep on the PDBe server(s) for 
about four weeks now (starting 11 Jan).
Specifically, deposition sessions are randomly interrupted by "internal server 
errors".

The PDB is certainly aware of the problem, but it is unclear when the server 
will be back to stable operation (and why it is taking so long to fix things).
Does anyone have reliable (first-hand) information? Could PDB staff maybe 
comment on this?

I was thinking about "simply" using the US sever as a workaround -- but this 
would require indicating a matching location for generation of the deposition 
ID (even if I'm actually located in Europe).
Would this be expected to work?
