0.6.2-2ubuntu1 and I can confirm that ...
I've changed it to root:root and re-installed the latest packages and it
now PHP appears to work fine.

www-data to root

This is affecting me as well however it breaks even when I'm not using
symlinks. All PHP files are stored in /var/www/sites/sitename/web/ and
yet suphp moans:

Can you also test it with root:root for /var/www.
