Bug#677929: python-docutils: remote copy of MathJax needed to render maths

2012-07-04 Thread Dmitry Shachnev
On 03/07/2012 20:30 +0200, Jakub Wilk writes:

As I said on IRC, I'm not very keen on just replacing one URL with
another if it's not configurable by user.

I've noticed your message right after posting that debdiff, sorry.

I've submitted a bug upstream asking to provide a configuration option,
see [1] (not adding upstream tag until upstream accepts that bug).

Also, I've emailed mathjax maintainer about status of [2] and am waiting
for his response. If we get mathjax package updated to the latest
version, we could switch to the packaged version without any potential
regressions.

Anyway, I've tested docutils with mathjax 1.1 and it works fine for me.

Bug#483787: songwrite: fixing RC bug would require new source package

2012-07-04 Thread Ralf Treinen
Hello release team,

songwrite is currently orphaned and has an RC bug #672210. The problem is
that the version of songwrite is much too old, in fact upstream has since
october 2007 (!) moved from songwrite to songwrite2. IMHO, fixing #672210
would require to upload a *new* package songwrite2, and make songwrite
a transitional package to songwrite2. Would it still be possible to get
this into wheezy ?

There is already a package for songwrwite2 in a debian derivative called
doudoulinux (http://www.doudoulinux.org/), and they would be willing to
maintain the package for debian. It needs a bit of work to bring it
up to debian standards but I would be willing to help them out and
sponsor an upload.

Cheers, and hope to see you in Managua in a few days -Ralf.

Bug#680155: dpkg-source: detection of applied patches fails if first patch is reverted

2012-07-04 Thread Raphael Hertzog
Hi,

On Tue, 03 Jul 2012, David Bremner wrote:
If the first patch in a 3.0 (quilt) series is reverted by later
patches in the series, then the heuristic used by dpkg-source to
detect if patches are applied fails. This might sound contrived, but
it can arise if e.g. patches are generated from a version control
 system.

 A workaround is to add no-preparation to options or local-options;
I'm not sure if a nicer solution is possible.

Just to confirm that we speak of the same thing... you have all patches
applied but you don't have the corresponding quilt metadata in .pc.
When you build the source package, dpkg-source tries to apply all the
patches because it detected that the first patch could be applied but it
fails on the second patch because it's already applied.

Is that right?

I'm also not sure that there's any nicer solution... this feature has
been there to ease the transition between 1.0 and 3.0 (quilt) mainly.
I was not expecting that people would continue to create new packages
where patches would be pre-applied without the corresponding quilt
metadata.

What's your use case?

Package maintained in version control, with patches applied. The quilt

kind of thing that version control systems do not track.

Bug#483787: songwrite: New version available upstream

2012-07-04 Thread Ralf Treinen
Hi,

On Tue, Jul 03, 2012 at 09:59:12PM +0200, Developers DoudouLinux wrote:

wheezy, and even from debian altogether, since the version currently
in debian does no longer work with the current version of python2
  (bug #672210).

Why not but I'm not an official Debian maintainer and still haven't all
the required knowledge, especially concerning Python software packaging
in Debian. If I can rely on the help from an experienced Debian
developer, well, I'd be glad to maintain the package in the official
 archive :).

I could help you out with this (improving the packaging, and eventually
sponsor an upload to debian). However this would require an upload of
a new package (since it is songwrite2 now), and since we are already in
freeze it might be too late to get this into wheezy. We will see what
the release team says.

Where did you get songwrite2_0.4.2-1.tar.gz upstream tar ball ? I looked
at http://download.gna.org/songwrite/ but the most recent I could find there
was Songwrite2-0.4.1.tar.gz.

Cheers -Ralf.

PS : you are not by any chance coming to debconf12 in Managua, are you ?

Bug#679751: please clarify package account and home directory location in policy

2012-07-04 Thread Stephen Gran
This one time, at band camp, Marc Haber said:
The package itself caters only for presenter and collector on the same
machine, which is done to give a working setup after installation. The
package is not likely to be used in this configuration in any
productive environment. ssh is one of the variants that is offered to
the admin as optional, local configuration. So she needs to manually
 touch ssh stuff.

I'd argue you're Doing It Wrong, putting this stuff in a system account
user's $HOME. Have sshd look in /etc/ssh/userkeys for an additional
authorized_keys file, and set up an /etc/ssh/known_hosts for the hosts
you want the machine to log into. The machines that need the private
key part can use a key stored anywhere on the system with ssh -i.

There is no need to go into complicated backbends about policy to
support local misconfiguration. I think it's fairly clear that in this
case, the package doesn't depend on anything in $HOME, so it doesn't
matter where it goes, except as Russ points out, for practical reasons
(nfs mounted /home with root_squash, eg). I'd even argue that this is a
site policy decision - where adduser puts new home directories by
default is configurable, and if you decide to nfs mount /home you should
probably change the default to something that will work.

If you find a package that, out of the box, depends on something in
$HOME and places $HOME under /home, please file a bug on that package.
That is fairly obviously buggy.

Cheers,

Bug#680162: postgresql-common: Use SSL cert configuration variables instead of symlinks for 9.2

2012-07-04 Thread Martin Pitt
Package: postgresql-common
Version: 132

- Forwarded message from Magnus Hagander mag...@hagander.net -
Hi!

I could look at doing this in the form of a patch, but I honestly
don't know where to :-)

And I could probably file it in a bugtracker, if I knew which one :-)

But since I'm too lazy to figure it out, I'm throwing you guys an
email instead. Perhaps this is something you've already thought about?

9.2 adds the parameters ssl_cert_file and ssl_key_file to control the
location of the SSL files. The debian packages should change to use
this instead of the symlinks that are used now. That would unbreak the
fact that simple base backups are basically broken on a default
debian install, due to the symlinks in the data directory.

Seems this should be fairly easy to do, but again, I'm not entirely
sure where to turn. BUt it'd be awesome to see that don ebefore the
next beta is pushed out, so it could be properly tested. Any chance?

Protein-protein interaction sites identified from sequence profisis (ISIS) is
a machine learning-based method that identifies interacting residues from
sequence alone. Although the method is developed using transient
protein-protein interfaces from complexes of experimentally known 3D
structures, it never explicitly uses 3D information. Instead, we combine
predicted structural features with evolutionary information. The strongest
predictions of the method reached over 90% accuracy in a cross-validation
experiment. Our results suggest that despite the significant diversity in the
nature of protein-protein interactions, they all share common basic
principles and that these principles are identifiable from sequence alone.

Description : predicts flexibile/rigid residues from sequence

PROFbval is a neural-network based trained on backbone B-value data from
X-ray structure. PROFbval was trained on a sequence
unique set of high-resolution protein structures from the PDB.

The mobility of a given residue on the protein surface is related to its
functional role. A common measure of atom mobility in
proteins is B-value data from x-ray crystallography structures. PROFbval is
a method predicting backbone B-values from amino-
acid sequence. PROFbval can be useful for both protein structure and
function predictions. For instance, a biologist can
locate potentially antigenic determinants by identifying the most flexible
residues on the protein surface. Additionally, a
crystallographer can locate residues that potentially have high
 experimental B-values.

Are you using VLANs? It appears that some of the chips supported by

There will be a workaround for this in version 3.2.17-1.

FWIW, no, debhelper offers no aid for packaging Python 3 modules. That's

Bug#680166: openvpn-auth-ldap: leaving Timeout unset causes openvpn to crash

2012-07-04 Thread Oskar Liljeblad
Package: openvpn-auth-ldap
Version: 2.0.3-2
Severity: normal

If you do not set Timeout in openvpn-auth-ldap's configuration file,
OpenVPN will crash. From the log file:

  [..]
  Wed Jul 4 07:24:55 2012 TCPv4_SERVER link local: [undef]
  Wed Jul 4 07:24:55 2012 TCPv4_SERVER link remote:
[AF_INET]212.xxx.yyy.zzz:40823
Wed Jul 4 07:24:55 2012 212.xxx.yyy.zzz:40823 TLS: Initial packet from

  openvpn: sasl.c:257: ldap_parse_sasl_bind_result: Assertion `res != ((void
*)0)' failed.

The fix for OpenVPN to prevent it from crashing is here:
http://code.google.com/p/openvpn-auth-ldap/source/detail?r=1324
More information about the problem:
http://code.google.com/p/openvpn-auth-ldap/issues/detail?id=11
I expect the fix will be included in a future version of OpenVPN in Debian.

But it does not fix the problem per se. Perhaps openvpn-auth-ldap should check
and make sure the
timeout value is set too. Or set a reasonable default.

Regards,

Oskar

Thanks. I still believe this should be solvable by a patch with a meaningful

So it fails to talk to itself? That makes little sense to me.

I don't have the issue with 1.0.1 from ubuntu, only from Debian sid with
SSLv3 (works with TLS1.1, tested on different boxes), so it looks like a
Debian-specific issue.

Bug#680167: timidity: takes ages to shutdown

2012-07-04 Thread Lucio Crusca
Package: timidity
Version: 2.13.2-40
Severity: normal

The timidity init script takes a long time to shutdown timidity during
system halt. It otherwise executes fast, e.g.

# /etc/init.d/timidity stop
[ ok ] Stopping TiMidity++ ALSA midi emulation

takes a fraction of a second when called from a terminal in the running system,
but during
system shutdown the same action takes about 20-30 seconds, always, regardless
of the fact
that I used timidity or not.

I'm using a custom kernel right now, but the same happens with the Debian 3.2.0
kernel.

OpenMM is a library which provides tools for modern molecular modeling
simulation. As a library it can be hooked into any code, allowing that
code to do molecular modeling with minimal extra coding.
  .
Moreover, OpenMM has a strong emphasis on hardware acceleration, thus

A package is 2/3rd complete on

 http://people.debian.org/~siretart/debian/squeeze-backports/

I didn't build and test libssh on stable.

I am afraid bug #648738 and backporting libssh are completely separate
 issues.

 I see.

Well, It seems that nobody can really test remmina's NX plugin. TBH, I
don't consider it a really critical piece of functionality of neither
remmina nor libssh. Since I've now tested my backported libssh package
on a local student lab machine with remmina, and ensured that the
sftp, ssh and rdp plugins still work, I think the package has received
enough testing for an upload to squeeze-backports.

Unless someone objects, I'm going to upload it tomorrow morning.

Now uploaded, will build and upload x2goclient after it got accepted.

Seems that I totally forgot about this. I've uploaded x2goclient to
squeeze-backports only now. Sorry for the delay.

Bug#680169: evolution: Evolution hangs when retrieving email

2012-07-04 Thread Russell Stuart
Package: evolution
Version: 3.4.3-1
Severity: normal

I'm reporting a bug I've forwarded upstream. It's pretty serious (for
me at least), because I it means have to kill evolution several times
a day.

This is the information I put in the upstream bug report:

When retrieving mail evolution will hang occasionally (at least
daily). I am able to reproduce the hang by pressing F9 (send/receive)
a few (non-overlapping) times - typically 3.

I am running evolution using the Debian Wheezy package, Debian version
3.4.3-1.

The one unusual things about my setup is I have a large number of
accounts - around 20 or so. Normally it is a mixture of
imap/imaps/pop3/pop3s accounts, but I retested in after disabling all
imap/imaps account and the hang still occurs. When it hangs some
accounts have been collected successfully and some not - see attached
screen shot. In the example in the screen shot there were no
partially collected accounts, but this is not always the case. I have
seen it hang midway (according to the progress bar) through collecting
my gamil account, which is imaps.

Here is an lsof of evolution when it is hung. The one notable thing
about this is there are no open IP sockets, so it isn't hung waiting
on a remote server:

Bug#680170: klogd: Please add package with debugging symbols

Dear Debian folks,

trying to debug error #680099 I need debugging symbols for a meaningful

Especially since I failed to build the package `klogd` with debugging symbols.

Bug#680171: fusionforge: defaults.ini variables should come along with their documentation

2012-07-04 Thread Olivier Berger
Source: fusionforge
Severity: wishlist

Hi.

Many variables need changes from the defaults. Still it is quite hard to guess
what the defaults.ini variables are for.

It would be great if all of them had an explanation of their use in that file,
and also maybe if there were directives on how to override them.

On the latter, my guess is that the better is to use a
/etc/fusionforge/config.ini.d/zz_my_settings.ini that changes the values
instead of changing the contents of defaults.ini, but I may be wrong.

Hope this helps.

Best regards,

 Yes, for Debian.

Well, the postgresql-common is shared between debian and ubuntu, isn't
it? Or is debian a pure upstream and used unmodified in Ubuntu?

Yeah, I spent a few more minutes looking at it earlier and it
certainly looks like it should be a simple change. It will only affect

the transition in pg_upgradecluster. But I'd like to do a full run of

Oh yeah, it'd be neat to do it in pg_upgradecluster as well. Of
course, I generally don't use that one, since it's not pg_upgrade, but
that odesn't mean it wouldn't be nice if it was useful in there.

Might this be related to multiarch changes? Anyway, I have no clue
whatsoever.

It seems that:
   - your oar database is not configured properly,
   - oaraccouting doesn't check it before using the database.

Did you configure the database by using oar-database as explained in

 Hi,

Two-component kernel versions are perfectly normal, so this smells like a
 bug.

 Known problem?

ulatencyd embeds a not so up-to-date version of libprocps because it uses some
of its internal symbols, and in turns that version doesn't recognize the new
Linux version scheme. So it definetely needs an update, but for now I've only
updated the code relevant to this bug (just pushed to git). I've also pinged
upstream to see if the embedded copy can be removed completely.

Thanks for reporting.

Cheers

Bug#680175: gnome-mime-data: Linux kernel mime type reported to be x-ms-dos-executable

2012-07-04 Thread Stephen Black
Package: gnome-mime-data
Version: 2.18.0-1
Severity: normal

Dear Maintainer,
Not really sure if this is affecting just me, but lately I had noticed
the most recent kernel on my machine had a Windows type icon when browsing
files in nautilus. Selecting 'properties' dialog reported that
vmlinuz-3.2.0-2-amd64 was an x-ms-dos-executable. Two previous kernel versions
were correct (octet-stream). Using 'mimetype -a /boot/vmlinuz-3.2.0-2-amd64'
reports the file as having two types: application/x-ms-dos-executable, and
application/octet-stream. If this is affecting only my machine, I have no idea
how it could have happened. To be honest, I'd noticed it about a month ago, but
just thought is was some strange bug and was waiting for a fix. After some
extensive googling, and coming up with nothing even close, I decided to
investigate further.
On my system I found the tool assoGiate, and created a new type in
the local database. Calling it linux-kernel and associating filenames with
vmlinuz* has taken care of the issue locally for me. If it turns out this is
only my unique problem, I'm sorry for wasting your time. Just seemed awfully
strange to see a windows icon next to the linux kernel.

If i put /etc/init.d/network-manager start inside /etc/rc.local it says on
boot that network manager is already started but if I do that and i login
network manager is running.

I have network-manager-dbg installed but i don't know how to start it with the
init script in order to debug it.

I'm using network-manager from experimental (if I found out how to debug it
I'll open a new bug) beacause sid version crash also with the /etc/rc.local
trick and i have to start it after login with the same
/etc/init.d/network-manager start.

Description : Perl extension for running and parsing NCBI's BLAST 2.x

If you have NCBI's BLAST2 or WU-BLAST installed locally and your environment is
already set up you can use Perl's object-oriented capabilities to run your
BLAST requests. Also if you have a blastcl3 binary from the toolkit (or
binaries from our FTP site) you can run BLAST over the network. There are also
some methods to BLAST single sequences against each other using the bl2seq
binaries (also in the toolkit and binaries). You can BLAST one sequence against
a library of sequences using the blast_one_to_many method. You can format
databases with formatdb method. You can also have NCBI::Blastall read existing
BLAST reports. If you have a database of repetitive DNA or other DNA you would
like to mask out, you can use the mask method to mask the data against these
databases. You can either use the filter or result methods to parse the report
and access the various elements of the data.

It's such a mess... :/

Bug#677968: [DFS11732] - CPL - Segmentation faults in tests.

2012-07-04 Thread Ole Streicher
I investigated this a bit more for cpl_mast_test.

The cause of the error is a pointer misalignment in several cpl_mask
structure (and probaly elsewhere).

cpl_mask.c contains lines like (cpl_mask.c, line 513, for the 2_2 case):

#define CPL_MASK_FILTER_WORD \
self[i] = \
[...]
(OPERATE_WORD(*(const size_t*)(other + i + nx )) kernelw[2])
[...]

other (the data pointer in a mask) is a const cpl_binary *, with
sizeof(cpl_binary)==1. nx is one dimension of the mask; an arbitrary
value which is in the test set to 21. i may be set to 2.

other is well-aligned to 2 bytes; other + i + nx is it therefore
*not*. Trying to dereference this as a size_t pointer fails on
machines that are sensitive to misaligned data, where Sparc is an example.

The problem is, however, not limited to Sparc processors. On other
machines (x86_64), it may lead to significant performance decrease.

This code will also create a rollover on the borders of the other
mask: each code line (as the one shown above) shall obviously be limited
to one mask line which has a length of nx == 21. CPL_MASK_FILTER_WORD,
however runs for i=2 to istop (cpl_mask_body.h:109), with istop set to
19. So, with sizeof(size_t)==4, for the last i the code already takes
the next mask line!

I would consider this code part as *buggy* even if it may run on
occasionally platforms. It also contradicts the C standard [(SO/IEC
9899:2011), section 6.3.2.3, para. 7:

A pointer to an object or incomplete type may be converted to a
pointer to a different object or incomplete type. If the resulting
pointer is not correctly aligned for the pointed-to type, the behavior
is undefined.

Best regards

Ole

Bug#680179: unblock: packaging-tutorial/0.7

2012-07-04 Thread Lucas Nussbaum
Package: release.debian.org
Severity: normal
User: release.debian@packages.debian.org

Please unblock package packaging-tutorial

The upload fixes RC bug #676748.
I also used the opportunity to make small updates to the content, and
update translations. The package is documentation-only, has no rev-deps,
so I believe it's a reasonable risk to make such changes at this point.

Thanks,

Description: Cyrus SASL extension for PHP 5
SASL is the Simple Authentication and Security Layer (as defined by
RFC ). It provides a system for adding plugable authenticating
support to connection-based protocols. The SASL Extension for PHP
makes the Cyrus SASL library functions available to PHP. It aims to
provide a 1-to-1 wrapper around the SASL library to provide the
greatest amount of implementation flexibility. To that end, it is
possible to build both a client-side and server-side SASL
 implementation entirely in PHP.

Bug#680184: lsb-release appears to be uninstallable on mips, causes FTBFS

2012-07-04 Thread Thibaut Paumard
Package: lsb-release
Version: 4.1+Debian7
Severity: critical

Version: 4.1+Debian7

Hi,

python2.7 is in the BD-uninstalable state since 2 days apparently because the
buildd sees lsb-release as uninstallable:

Dependency installability problem for python2.7 on mips:
  python2.7 (= 2.7.3-1) build-depends on one of:
  - lsb-release (= 4.1+Debian7)

https://buildd.debian.org/status/package.php?p=python2.7suite=sid

I am of course not sure whether the problem lies actually within the lsb-
release package. python2.7 seems to have failed building on mips previously
anyway.

Kind regards, Thibaut.

Bug#680186: use_cookie + allow_invalid_id doesn't work with malformed cookies

2012-07-04 Thread Alexander Zangerl
Package: libapache-session-wrapper-perl
Version: 0.34-1
Severity: normal
Tags: patch upstream

if a client sends a totally malformed cookie then Apache2::Cookie::Jar
dies (either on construction or on access using cookies()) and the
session wrapper dies as well, regardless of allow_invalid_id being on
or not.

furthermore, if the format of the cookie value is syntactically correct but
doesn't match the format wanted by the respective session module, then
the validation function in the id generator module dies - and
the wrapper doesn't catch that and dies, disregarding allow_invalid_id.

the attached tiny patch takes care of both issues: by catching exceptions
on cookie access, and by looking for the invalid id indicators provided
by the session id generator modules.

Bug#679986: emacs24 never built on ia64

2012-07-04 Thread Christoph Egger
Hi!

Doesn't look like FTBFSing on IA64 is a regression for emacs24 so
this bug is rather `important' not `serious'. Letting the current
version migrate to testing first will make potential updates for build
fixes probably easier as well from an freeze-exception point of view
;-)

Hello,

upstream's response is that the bug is in the r600 driver. Please try
whether disabling far textures (in springsettings) provides a
workaround. I think the bug might be reassigned to the package
providing the r600 driver.

Bug#673676: sbuild-createchroot: broken due to debian-archive-keyring changes

2012-07-04 Thread Cyril Brulebois
found 673676 0.63.1-1
severity 673676 serious
thanks

Philipp Kern pk...@debian.org (20/05/2012):
debian-archive-keyring does no longer include Debian archive keys in
 /etc/apt/trusted.gpg. sbuild-createchroot calls debootstrap
 specifying it explictly:

 I: Running debootstrap --arch=amd64 --variant=buildd --verbose
 --include=fakeroot,build-essential,debfoster --components=main
 --keyring=/etc/apt/trusted.gpg --resolve-deps sid /srv/chroots/sid-sbuild
 http://ftp.de.debian.org/debian/

debootstrap itself copes quite well without that setting. I'd suggest
to only pass on --keyring if it got passed to the script itself.

Hi,

not being able to run sbuild-createchroot by default looks like a
serious bug in the sbuild package. Bumping severity accordingly.

KiBi.

I reported that issue upstream now.

The upstream developer Richard wrote this is a bug in D-Bus and
therefore I am reassigning it to libdbus-1-3. I do not know which
version this is first seen with so I am just taking 1.5.12-1, since I
know it happened with that version. Unfortunately I was not able to
capture a backtrace since this just seems to happen during start up when
maybe D-Bus has not been started yet.

Anyway, `zgrep -i segfault /var/log/syslog*` does not show any results
after having upgraded to `libdbus-1-3` 1.6.2-1. Can you confirm that?

As reported upstream I now got a different segmentation fault in libc
though.

2012-07-04 Thread José Antonio Antelo
Hi Josip,

It is very difficult for us verify the new FR package in unstable distribution
due to the amount of package dependencies. After discussing the matter
we concluded that we should put a production RADIUS server in debian unstable,
leaving the system without security support and exposed to possible
flaws and vulnerabilities.

Is it possible to backport freeradius to stable version?

And try to add the new FR to debian 7 before being frozen?

Thank you very much.

Regards.

Bug#673676: [buildd-tools-devel] Bug#673676: sbuild-createchroot: broken due to debian-archive-keyring changes

 Philipp Kern pk...@debian.org (20/05/2012):
debian-archive-keyring does no longer include Debian archive keys in
  /etc/apt/trusted.gpg. sbuild-createchroot calls debootstrap
  specifying it explictly:

  I: Running debootstrap --arch=amd64 --variant=buildd --verbose
  --include=fakeroot,build-essential,debfoster --components=main
  --keyring=/etc/apt/trusted.gpg --resolve-deps sid /srv/chroots/sid-sbuild
  http://ftp.de.debian.org/debian/

debootstrap itself copes quite well without that setting. I'd suggest
to only pass on --keyring if it got passed to the script itself.

not being able to run sbuild-createchroot by default looks like a
serious bug in the sbuild package. Bumping severity accordingly.

This was fixed in 4bc2072701ddd last week, and is pending upload.
(Should already be tagged pending.)

I have a few other bugs to fix in sbuild, but should be uploading it
in the next week or so.

Regards,
Roger

Bug#680190: python2.7 FTBFS on mips

2012-07-04 Thread Thibaut Paumard
Source: python2.7
Version: 2.7.3-1
Severity: serious
Justification: fails to build from source (but built successfully in the past)

Hi,

pyhton2.7 does not build on mips:
 https://buildd.debian.org/status/package.php?p=python2.7

It is currently in the BD-Uninstallable state due to
 http://bugs.debian.org/680184
but its build was attempted and failed previously:
 https://buildd.debian.org/status/logs.php?pkg=python2.7ver=2.7.3-1arch=mips

Unfortunately, this puts other packages in the BD-Uninstallable state on mips
and blocks testing migrations.

Regards, Thibaut.

Bug#680192: Subject: kvkbd handbook does not open because it is still compressed

2012-07-04 Thread Ronny Standtke

Package: kvkbd
Version: 1:0.6-3
Severity: normal

The kvkbd handbook does not open. The reason is that it is still compressed.
Running
$ sudo gunzip /usr/share/doc/kde/HTML/en/kvkbd/index.docbook.gz
fixes the problem.
Ideally, this should be fixed in the package.
