Same problem from me. I'm using IMAP over gmail and I'm using also my Nokia phone in order to read the mail. When I'm reading them from the mobile and Evolution is off, then the mail are correctly marked otherwise the mail is still marked as unread also on the mobile. I have the same problem after the update to Maverick. More specifically, this problem only occurs when switching to a mailbox where the first highlighted message is unread. This message is displayed, but the read flag is never unset. I'm using POP. I've created a new account on Ubuntu and set up the email for him. It works. So I discovered what the problem is: in my real account, while migrating to Maverick, the email setting saying automatically mark message as read after 1,5 seconds was lost. So I had to re-enable it and now it works.
