You are right, I was confused by the fact that there is no way to edit a
tag in place, it needs to be removed and then added. But the syntax is
--set-vc-field. There is no --set
into the flac file.
It should be easy to automate this with a little bit of shell scripting.

metaflac --set-tag='DISC=2' MyFlacFile.flac
???
