I want to change our QDC to a simpler view. Now schema is defined in every term
separately, but I want to put new XML level, where schema is defined. Can
anybody help where should I look at the code?

As far as I know, the attributes may differ in different Shibboleth
installation. I suggest you set the log level in DEBUG at
config/log4j.properties. Then you can check from DSpace logs what the real
attributes are after you have logged in.

You can do it from DSpace UI,
Browse to right collection. Then choose Edit collection and on that page under
Item template choose create.
At Item template you can pick any field you want and put a default value for
that.

I try to give all employees right to submit to our DSpace. People can login via
Shibboleth, but they are not automatically added to the right group. When I
look at the log, Dspace seems to map the groups in a correct way:
