This has been confusing for me also. Perhaps if we had a way to
distinguish between
the two by prefixing the tool version of a wrapper with w0.0.5 and the
actual tool version with v1.3.0?
I think that Galaxy determines the versions of the tools it loads at
startup in lib/galaxy/tools/__init__.py

Following the instructions in the README.md file from the successful
installation of the tool, I copied deseq.R to tool-data/
I've been trying to get the deseq_and_sam2counts tool on our local
galaxy-dist here:

Ahh.. Just realized that the installation to local galaxy is done from the
web runner interface...under search and browse toolsheds...forgotten
about that one! :)
