Using "Data Libraries", as suggested by Martin is definitely the way to
go. Especially if you want to use the files with different tools.

Is there a way to interact with the published workflows section of Galaxy
using only the API? Only workflows that I imported or constructed myself
show up using the get_workflows from bioblend.
