I'm new to Galaxy so I think i'm at the right place asking this, though
please let me know if I got it all wrong.
I sent a Tophat query on Thursday about 5 days ago and it is still waiting
to ran (gray background).
Is to O.k? A bug? Should i keep waiting or stop everything and restart?
Is it possible? If so, how?

Does anyone know if in order to use Slice bam I need to sort the bam file
first or does galaxy automatically sort any bam file uploaded?

I am having troubles with the Subtract Whole Dataset function - i've tried
subtracting one BAM file from another and got as an output a bai file.
I need it to be a BAM file so i can convert it to SAM and see the data in a
none binary form.

I'm pretty sure i have reads mapped to several locations and i don't know
what this tool does with it? will it locate the right map according to the
