Is there a way (in LyX-Aqua) to save windowing preferences (so that,
for example, when I start LyX the main window is on the left of the
screen and the size I like it, the math panel is in the place I like
it, etc.)?

I suspect you've forgotten a `}', causing me to apply this

I have done this successfully with Lyx 1.3.4 on OSX.
I just used Insert Citation. Nothing special that I can remember.

Is it possible to cite in floats?
I use ERT for this. Assuming you use natbib then for example in ERT:
\citep{whatever_your_key_is}

portion was left justified, I get an extra line between the two
paragraphs. For example, I have the following:
***begin example***
Start of para1 is here, this line is indented... blah blah
blah.. this is derived below:

For default non-bitmapped Latin and Cyrillic fonts, just install the
cm-super package from CTAN. For Mac, Gerben Wierda's i-installer will do
this for you automatically - just select the cm-super package (around 50MB),
install, reconfigure LyX and enjoy vector font Cyrillic etc.
