What I do for long documents is to split it by chapter into child documents which (may) include a .tex file where I can do a lot of things including conditionals. I can then compile those also individually if I have an issue which then makes "bisecting" it down to the error (or an MWE) easier.

Using lyx-2.3.6.1 I've worked today on four documents, saving and compiling them with pdflatex. No problems, as usual. Modifying a fifth document I notice that a sub-section is not numbered and while I can save it pressing ctrl-h to build it with pdflatex causes a message box to appear saying
