[Mauve-users] Progressive alignment - contigs

Hello I wonder if can I perform progressive alignment with MAUVE using contigs of prokaryotic genomes? I have tried but the analysis just stops, so I think I am using the contigs as input file incorrectly. Can you give some light here? Thank you so much for your time ---
