If you *really* mean different databases, then yes, no problem (one of
A database server can contain multiple databases.

If you mean databases others have already replied.
If you mean multiple instances of the mysql server then that is also a yes.
I haven't tried but I do know you have to specify a different port for the
2nd instance. This is also in the manual.
