This can happen for several reason.
1) If you are on a mailing list and someone sends an email to you and the
mailing list, there will be 2 emails.
2) If the message is queue on the server and the connection is interrupted
before the client gets a reply to the quit command from the
Vqadmin according to earlier posts in the mailing list, long ago, has always
been broken. I've never used it. I always use the command line.

Found it!
If you look at the database for vpopmail, the domain that will not shows
will have something like 254146493926 for the user
data field. Change this to 0 and the domain will be visible again.
