“Auto Size All” in the Notes pane to to increase the row size to fit the notes
(the small row size always bugged me, but I never tried doing anything about

I have done a little poking around without finding an answer to this. If I
view a PDF in Safari, CTRL-click will drop a menu that lets me open the
document in a PDF viewer. On previous versions of OS X, this has always (for
me) been Skim, but in 10.10 (Yosemite), it is Preview.
Probably not helpful, but for me, while Safari says “Open with Preview” it does
in fact use Skim, but I understand your message to mean that for you, that menu
item does indeed what it says. Have you tried resetting the PDF default viewer
to Preview and then back to Skim?
