The Mascot format, Mascot generic file or MGF, represents spectra. The FASTA format is used to represent sequences. They are two different things and it doesn't make sense to want to convert one to the other. Figure out what you really need and possibly follow-up here. On Wed, Apr 29, 2015 at 1

Hi, There may be several things going on here, which will require a new copy of PTMProphet for you to process the results. I think that you are using an older version of PTMProphet which has seen recent improvements to cover more PTM user cases. PTMProphet compares the internally calculated mass
