I use TiddlyWiki in many of its aspects for most of my needs, but there a couple of others: Tomboy Notes is my favorite. Another is Personal Brain. There's a bit of learning curve there, but it's incredibly powerful for organizing your own brain. Freemind does nearly as well, but differently.

I have the same issue in Firefox 3 as well. I assumed it was because I am using CS Lite for cookie management, since it won't let me set file:// cookie permissions to allow - it keeps them as session only. Could this be a bug in Firefox that it does not handle cookies properly for local files?
