Exactly. Can your DAC definitely handle a 24/96 input stream? There are
plenty of DACs that upsample to a higher rate than they can accept in,
so this could be your problem.
You have ruled out the likely Touch issues by virtue of it playing file
through the analogue outs.
I believe the DAC is actually in a NAD receiver, I'm guessing its an AV
receiver. I've got a T743 which I don't believe support 96 but newer of
better NADs might. What model NAD is it?

Thanks for all the comments, here are some answers.
SlimChances - I use the music folder and browse by artist/album.
aubuti - I use both servers but when accessing the PC I use LMS. It is
LMS that I am talking about here i.e. I rescan the music folder (which
has no dupes) yet LMS always shows
Is it correct to assume when you say that you browse by artist/album
you mean you are browsing using the directory structure of your files?
Are you sure you're not getting Music Folder mixed up with My Music,
which are different menu levels? That is, you are doing _everything_ via
My Music Music
aubuti - I cleared the W7 My Music folder of all content when I started
using the SBT; it's still empty. I use a library folder with the same
name in a HDD root directory. LMS points to the My Music in the root
directory on that HD (I just checked!).
As to your other points:-
1. No shortcuts.
Yes it would be very unlikely that the digital would be broken in a way
that only disabled 24/96 or 24/88.2
Have you tried both spdiff coax and toslink optical ?
Maybe the nad does not support 96k on optical ?
