I had the same issue. I had a synaptics.desktop file in
~/.config/autostart. Once deleted, the problem appears to be resolved.

When I set model=thinkpad and rebooted, the microphone seemed to work (level
indicator responding in sound preferences), but stopped working as soon as I
tried to make a test call in skype. With model=asus, the microphone did not

I keep trying to fix this without success. And I'm stuck with the same
