Unfortunately I have only one vm capable host which is my main machine,
firewall, PBS, family desktop etc. It is an AMD Phenom II, the only other kit I
have is not 64bit and has no virtualisation capabilities. I am reluctant
therefore to risk this unless there in no other way forward.

I'm having similar issue. I can confirm that it is not related to Cuneiform.
I'm using ocropus (ocroscript recognize) (which uses Tesseract) and I have
check the resulting .html (hocr) which seems valid and pixel perfect.
However, hocr2pdf misalign the text with their related bounding boxes.
I have had this problem consistently through several versions of ubuntu,
including natty. In addition to killing processes, I've tried to use
the logout tag's attributes with various values in
/etc/security/pam_mount.conf.xml, none of which ever results in the
filesystem getting unmounted.
