I think this might be the same compositing bug as 1510386 where Unity8 doesn't yet render RGBX correctly (it interprets the X as A instead of ignoring it). It's impossible for an X app to draw on top of the Unity shell because the Unity shell is part of Compiz and designed to always draw after app windows (hence appears on top). For me 'systemctl restart NetworkManager.service' fixes it until the next reboot - which is less than once a week, I only suspend the laptop. As a clarification, the mainline boot behaviour is identical to the Ubuntu kernel with $vt_handoff removed. I double checked that the option is present in grub for all the tests. I guess this isn't surprising since that option isn't part of mainline.
