I can confirm this. If I go to System - Preferences - Assistive technologies and uncheck the Enabe assistive technologies button, My Emacs (snapshot-gtk) starts to behave fine. The window switch is still perceptibly slower than for other apps though. I came across this issue on Ubuntu 8.10
