i'm trying to delete a domain by passing vpopmail /home/vpopmail/bin/vdeldomain test.com but i'm getting Error: Domain does not exist, the domains exists i can see it listed in /home/vpopmail/domains !DSPAM:480f40bd120507116326356!

Hmmm... but did you: ./vadddomain before you vadduser? this will create the domain and then when you use vadduser it will create the user directories for you (under the vpopmail domains directory). As an added benefit, it make it very easy to not use system passwords for user accounts.
