Created new repo
Exported empty repo
Added two folders that contain many files and folders.
I get the blue question marks on the two top level folders, but not on
sub-folders / files.
In one of the top level folders I have a cache folder I want to
ignore.
Right click ignore and it gives me the erro

I am not sure what you are trying to do, but I think you should have checked
out, not exported.

No confusion here :)
All in all, the work-arounds are minor inconveniences - Versions is
very handy, it just needs a little love in certain areas.
